MS Project allows you to save schedule baselines but I don't believe there is any way to capture a process performance baseline as MSP is used to track project schedules, not the performance of a process?

I think Kiron's right - you wouldn't be looking at MS Project for this. That's not a tool to measure operational performance. It sounds like some kind of Six Sigma/Lean tool that looks at process variation and measures deviance from the norm would perhaps be a better fit. Saving Changes...
