My manager is under the impression that using Milestones Professional, you can roll up several MS Project files into one master file. I cannot seem to find this functionality in my Milestones documentation. I see how to create different reports for presentations from MS Project files, but that isn't exactly what he has in mind. The only thing I can think of is to import the Project schedules to Milestones, and then create a master schedule. It seems to me, though, that this is really a duplication of efforts. Wouldn't it make more sense just to create the project plans directly in Milestones and forget about Project? Am I missing something here? Saving Changes...

I've not used Milestones Professional. But have you tried pulling all your schedules into a Master Microsoft Project schedule first and then tried leveraging Milestones Professional? Saving Changes...
I work for KIDASA Software, Inc. as the Customer Support Specialist. We are the manufacturers of Milestones Professional. The best way to produce a master schedule in Milestones Professional is to first create a master schedule in Project and then bring it into Milestones using the Project Import Wizard in Milestones. If you don't need everything from the master schedule, you can always filter your Project file first or use a flag column to flag only the tasks you want to bring over with "Yes."
