Team charter can be a ideal way while you are starting a project. So you can decide based on the current status of the project, it should not be looked by team as new tool for "micromanagement". So think from the team perspective. It can even fail if you do not have team acceptance.
It is also not clear that why X and Y is taking considerable time and effort. Is it the alignment within the team about goals, knowledge gap, commitment or something about trust or conflicts?
The team charter may hep you with team alignment and to some extend arresting the conflicts by defining the boundary conditions. But it may not be helpful in addressing issues w.r.t. knowledge gap or trust etc. So may be you need to look for these things to identify if it is helpful to bring a new team charter now.
May be based on the above aspects, you can have a discussion with A and B. A brainstorming session with team will help to get buy in from the team on addressing the gaps and if required bring new measures including team charter (common or separate)
You may need to provide a bit more clarification. Are X and Y separate projects and are A and B leading teams themselves to complete X & Y? If so, then they should facilitate a team charter development with their teams, and you may wish to do the same with A and B if they report to you.

X and Y are mini projects on their own, and they are sub projects of the major project that I manage. And, A and B are leading themselves to complete X and Y.

the purpose of a team charter is to establish trust, collaboration, cohesiveness, maybe distinguish the team from others.
If the teams of A and B are disjunct and do not need to collaborate often, there could be the case for separate team charters.
Since you lead the project made up of both teams, you also may want to establish a team spirit and create a team charter. Gives you also more authority.
Another aspect is the size of the teams. If you have 10 or more people in it, you probably have informal subteams or circles in it, which is detrimental for the overall team spirit - this could be the reason to establish subteam charters (which will be there informally anyhow).
