You can use MS Project, but you have to get creative with tracking an agile project.
I have been a PM on less than a hand full on agile projects, and they have always been small, so I have used Excel. I work in government (smaller agencies) and they are Waterfall supporters.

You can take a look at Project Builder (www,projectbuilder.com.br). It handles both waterfall and agile without losing an eye to the management of the project - communications, risks, etc.
