What scheduling process or tool did you use in Agile management?

On a previous project, I used the Project 2013 Agile PM template, with pretty good success. I had to make some minor adjustments to the OOB format (custom fields and columns), but the reports are very nice, and can be easily customized as well.
As for process, we followed the normal Agile sprint planning and experimented with different iteration lengths. From the scheduler point-of-view, the longer sprints were obviously more time consuming to create and manage, where the shorter ones were more easy to manage. This also allowed me to resource load and show cost estimations based on estimated and actual hours performed on tasks.
Also, note that this was a bit more difficult and tailored because it was an Agile process in a non-software development program, so much of the process itself was tailored on-the-fly to best suit our requirements. Saving Changes...
