I've been doing quite a bit of research into this topic - in fact, I've posted a survey in this discussion channel on that very idea.
I've found it extremely difficult, at best, to compute "ROI" on a PM tool for several reasons. Tools aside, it can take an organization quite some time to show how good project management practices and processes provide an organization return on investment or cost savings. If the organization is particularly weak in its PM maturity, it may take years before you are able to demonstrate concrete numbers in terms of dollars saved from cancelled projects, shorter life cycle, etc.
Presuming you DO have some good numbers to support PM as a necessary (and beneficial!) function within the organization, it can become that much more difficult to describe how the tool itself adds to that value - particularly if the cost of a large Enterprise roll-out climbs into the hundreds of thousands.
