Proj Mgmt s/w for non-agile project - action items, tasks

I'm looking for what folks are using for project management and basic issue/action-item tracking s/w for a non-agile project. My current project is using waterfall w/ a WBS and other info (action items, high-level statuses, etc.) maintained in excel spreadsheets.

I'm looking for what folks are using for project management - I've been in agile environments prior and we used agile-based tools (e.g. rallydev). In waterfall environments, I've used gantt chart tools (MS project, the open source gantt product). I'm now looking for either 2 tools - 1) gantt for WBS, 2) an issue/action-item/note tracker - for managing the project's tasks (ordering and dependencies) and capture related action items/issues (including notes and - potentially - bugs/defects) related to the tasks.

Anyone have any suggestions?

Looking for issue tracking s/w that has the following:
1- custom fields - that can be used to filter the records by (select records where field1 is xyz and field2 is abc)
2- generate report of open items (or any selection filter) w/ selection of which fields are shown in the report
3- dependencies between issues
4- parent-child where an issue is made up of one or more sub issues (this is different than dependency relationship)

Nice to haves:
A- ability to store item definitions that the issue/task references - e.g. if we're tracking employee issues ID like to be able to define an employee object or record and have any issue that is tied to that employee record reference the employee record
B- tie issues to gantt chart task / vice-versa (implies gantt chart support where links between 2 can be provided - not necessary but nice-to-have - otherwise, I can use manual references)

Agile or not, various issue management tools could be used to support your objectives. I have used JIRA in both instances.

I'm probably an oddball, but I like to track risks and issues within my MS Project schedules. I make "Risk", "Issue", and "Action" sections at the end of the network and number them: A001, A002, I001, I002, R001, R002, etc. It does allow for networking of the items between issues and other schedule tasks. I store other details in notes field but you could use other custom fields as well.

The best part is not needing to maintain a separate set of files. Negatives of this approach would be that the issue/risk/action register is now not easily shared and collaborated with other team members.

Sorry I am a little late to this discussion. We're using Clarizen which is a subscription-based SaaS cloud model. It can capture Issues tied to the project, milestones, and tasks and implements a social media model to discuss and debate them until a final resolution is reached. It can also provides a Gantt view and you can attach notes and action items to the project, milestones and tasks. It might be a good fit for your requirements if you don't mind the subscription model.
