I haven’t implemented MS Project Server, but will provide general input from a PPM implementation standpoint.
1. Layout your objectives – what you want to achieve using this implementation… Include your current issues as well as future considerations. Recommend implementation in multiple steps, starting small and building up. Be sure to have an overall strategic roadmap
2. Using the objectives as the foundation, layout the process that fits your organization (you should plan on covering at least Project Management, Resource/Capacity Planning/time keeping, Reporting, Portfolio Management and Governance etc.)
3. Finally, implement the tool to fit your process. This will include design, execution, training etc. I am sure the MS project implementation consultants will help you with these details Saving Changes...

I like Samuel's approach. At the end, implementing PPM across the organization should be considered a project on its own, therefore collecting requirements and goals (Steps 1 & 2 in Samuel answer), and executing the activities (Step 3).
