I was hoping that someone with more experience in organisational restructuring would answer.
If you plan an evolutionary restructuring I think that Kanban is a good approach. (Kanban is based on initially respecting the existing roles and processes, visualising the bottlenecks/problems, and solving these in an evolutionary way.) Try to find a Kanban community and ask for advise.
If you plan a revolutionary restructuring, then the key is to collect and consider the inputs and possible fears of everyone affected by the change. I envision that it should be possible to use Scrum for this kind of project, but I have not done it myself and I have no advice to share.
