Simply the top management decides whether the project continues or not without having reasons and justification to do so.

The project in which I am currently working is aligned with the organizational strategy of the company, there is a key stakeholder of the top management who does not agree with the project continues and obviously because of that level of achievement that will achieve, usually happens in organizations that usually pass these things, you who think how they handle the situation.

If there is a key stakeholder that does not wish the project to continue, than more than likely, it will be shut down. Define key stakeholder though. Is this stakeholder a key decision maker with regards to the project, like the sponsor?

Otherwise, if the key stakeholder is simply on the informed spectrum, than the ultimate decision would be with the sponsor.

What is the reason for the objection? Why now, and not at the start? What has changed? Since it is top management that makes the decisions for the strategic direction of the organization, than possibly the direction shifted?

Project manager is accountable to publish all the information needed by the governance group in order this group to decide about kill, hold, continue any project. Project manager is not the enough information to decide because her/his vision is restricted to the projects under her/his administration. So, that is a normal situation.

It all boils down to stakeholder management, as Andrew pointed out. It is not unusual to have stakeholders, with influence, against your project. Your job is to manage them to reduce their impact on your project.

As Sergio points out, there are decisions that are beyond your project. These are outside your domain of management.
