From my point of view there is in general no contradiction between PMBOK project framework and project management processes with agile practises. When you apply agility to a project it is mainly focused on the tactical working level to get work done with an agile mindset. You still have the strategic planning level and governance level where the PM project framework is still valid and needed. I do not know about IBM Agile Academy. But do not be suprisse about different approaches. First of all, you need to understand what Agile really is. Is not software/IT related, is not a method, is not a process, did not start with the Manifesto. There are a lot of work in the new PMBOK Guide version in that sense that you can read.
