In "estimate activity resources" process, 'project management software' is one of the tools. How does it differs from 'project management information system' which is part of EEF and goes as input to planning process.

The word "system" is not meant to mean software, in this case. Your PMIS is the totality of project information you need to properly manage your project. Software will always be a tool, never an input.

Amen @Stéphane (hehehe). This is usually missing by lot of people and it is critical to understand. In fact, there are a lot of work made into the new PMBOK GUide related to this. And it is like you stated.

The PM software they are referring to will be a specific tool to support estimation whereas the PMIS can be a collection of rules, procedures, files and so on which may or may not be automated.
