How do you strike a balance if you are in (A) Ethical Organisation with Unethical Boss, (B) Notso Ethical organisation with an Ethical Boss?

I was confronted with a situation where I didn't feel comfortable with ethic, I quit!

There was no baseline but in my view it was cross.

Your examples do not really help, Ganesh.

For one thing, gold plating is not unethical. From a project management point of view, it is unpaid work, but from a senior management point of view it is about pleasing a customer. (I've worked with clients who always expected something for nothing, as well.)

As for the pipeline, how do you see it as unethical? I would tell you that shipping petroleum by pipeline is ecologically better than any other transportation means. Are tobacco and alcohol companies unethical?

As my colleagues pointed out, your own governing values will influence and guide your views and decisions. It is about doing what's right by and for you.
