Assuming that the question is "What is the best Project Management Methodology and why?" without specification about industry, organization, project, country....there is no answer to your question.
There is no place to an open discussion about best of worst methodology, each industry or country prefer to follow a methodology. And as the best, as Stépane pointed is the one that you tailored to your project.

If this was to be the case what would these categories be? You have mentioned Specification, Industry, Organisation, Project and Country; are there any other variables that you consider should be used in this critique/
Most institutions promote a methodology because they use the methodology and they want your business.
I partially agree with Stephane and Maria, however, there is a chance that you tailor the wrong methodology. The best methodology will depend upon the project and the organization doing the work. There are many flavors of Agile, and variations on waterfall. Some projects might be best done using Agile at a company that is experienced using Agile, where a company that has never used a flavor of Agile might do better with a waterfall variant. Unless a project team is intentionally transitioning to a new methodology, the best methodology is one that the project team uses the most successfully.

There are commercial connotations with most Methodologies as you have quite rightly pointed out but within that is the support network for developing and maturing the competencies of the PM. But this does reinforce the focus on a particular strain of PM.
I have noted that you are a PMP and assume that the ongoing elaboration framework promoted by the PMI of is one with which you are most familiar.
I am personally familiar with the PMBOK and the PMI Standards I have also dabbled with OGC/APM and the European Commission PCM and logical framework. By extending my knowledge this has provided me with a greater appreciation and understanding of Proj, Prog and Port Management.
Could I ask if you have tweaked/adapted these best practices based on your personal experience and if so what the supplements are?
You have mentioned waterfall and agile...are you familiar with other frameworks and references?
