JIRA is an issue-tracking tool, though it does have functions to support Scrum and Kanban. Our organization has licenses for JIRA, and we also leverage MS Project. As our organization expands its adoption of Scrum, I believe there are efforts to POC new tools. When I was Siemens, we used VersionOne and index cards.

We leveraged an integrated framework of set of tools - Digite DevOps and PM, JIRA, CVS, Microsoft Project Management and customized scripts for infographic dashboard for PMO. These framework are integrated with other Business & Managed Services frameworks.
If you are referring strictly to agile planning tool as opposed to those used to support agile delivery of software development projects then my last organization was using a combination of CA PPM, multiple applications within the MS Office suite, Confluence & JIRA.
If you extend this to software development, then you get into the HP QC, BitBucket and similar development, testing & DevOps tools...
